Just an update... I was able to resolve this. It comes down to the AutoCAD workspace. If the same workspace is loaded with two different applications/profile it can reset the toolbar settings. I resolved this by creating seperate ACAD workspaces for each application and then specifiying them in the target field of each icon as well as in the CMD line of the application in AT.INI using the /W command line switch in AutoCAD.
